!! update !!!
After 2 weeks of going round in circles i have now deployed it.
I ran the installation file again which created a new set of keys and a new
war.
I deployed that , and tomcat manager reports that its working properly
I am now getting a different error
"Error Message: Invalid IdP URL (HTTP 404)"
Which either means severe error or cookies, and i know it ain't cookies
So apart from following those instructions exactly apart from having to make
slight alterations for tomcat6 as opposed to tomcat 5, i actually don't know
where to go next.

Yes i had looked at the
https://spaces.internet2.edu/display/SHIB2/IdPInstall
